The striker was in dangerous form when he took the lead in the 8-0 win over Minnow Teutonia Ottensen.
Andre Silva, Emil Forsberg, Christopher Nkunku and Dani Olmo also scored in the first round of the DFB Cup.
But it was Werner who walked away with match point, with the ace in four goals in as many games since his Leipzig return.
Werner, who also provided an assist on Tuesday night, returned to the Bundesliga giants from Chelsea for £25m in the summer.
That was just two years after the Blues paid £47.5m to sign him from Leipzig in the first place.
Werner struggled to light up Stamford Bridge despite winning the Champions League in his debut season.
In the end he only scored 10 league goals and 23 in all competitions.
But Chelsea could have ended up capitalizing on their finishing in the shock 2-1 defeat at Southampton.
The toothless Blues left a lot to be desired in the last third as they suffered a second loss in three games.

Thomas Tuchel also shipped Werner’s former flop partner Romelu Lukaku this summer.
And if Chelsea can’t sign Pierre-Emerick Aubameyang from Barcelona on deadline day, they may regret letting them both go.
Werner will get another chance to prove himself in the game against Eintracht Frankfurt on Saturday.
Chelsea face a tough test against rivals West Ham in the early afternoon.
And if they don’t score a few goals, Tuchel will surely look longingly at Werner, who continues to find his old form.
