Police officers pulled the tot from the car after the owner sounded the alarm around 3pm (4am GMT) on Thursday.
Paramedics struggled to save the boy but they were pronounced dead at the scene, news.com.au reports.
It’s unclear how long the child was locked away at Toyota’s Glenfield outside stores.
However, police officers say they have been “inside all day”.
The child knew the owner of the vehicle, a man, police said.
The man is believed to be the boy’s father.
Heartbreaking images from the scene show people sitting on the ground near the car, with a man holding his face in his hands.
Police have set up a crime scene in the area and are investigating.
A spokesman for NWS Police said: “A crime scene has been established and an investigation into the circumstances surrounding the incident is ongoing.
“The man was taken to Campbelltown Police Station where he is assisting the police.”
Temperatures in the Glenfield area reached highs of 34C during the day.
